Erasmus+ taught in English winter semester 2026/2027

About the course

A hands-on introduction to the Linux command line for bioinformatics. The course handbook works through eight chapters, moving from the shell and everyday text-processing tools to AWK, Bash scripting and reproducible software environments, and closing with a pipeline that turns raw biological data into a report. Each chapter ends with exercises; the final chapter is a capstone that ties the tools together.

Topics

  1. The Linux command line
  2. Overview of command-line tools
  3. The VIM text editor
  4. Biological data: databases and formats
  5. The AWK programming language
  6. Bash as a scripting language
  7. Software in the Linux environment (Conda, Docker)
  8. Writing custom scripts for biological data processing

Materials

Download both: the exercises and the capstone in the handbook work on the files in the dataset (transcripts.fa, annotation.gtf, expression.tsv and others).
